Every Module status shows disabled was created by ffwmusic
Hoping someone has seen this before. I recently did an update and noticed that all of the Modules now show disabled, although they still seem to be working. I have also noticed that some users some times are unable to see all of the menu items.

Sure, please see URL and Credentials below. You can see all of the modules in the disabled state under modules. although they actually work.

This is interesting.
This bug was fixed
a few months ago and released with 3.5.0 version.
If you edit each module, is listed as "published".
Please do some maintenance in order to fix any corrupted file from the core.

I have followed the directions and still have the same issue. I am using Joomla 3.5.1. Not sure what the deal is. I am also still missing some menu items on the front end occasionally.
I am thinking that I may try to restore the site to a state prior to the update, then apply the update again and see if that fixes the issue.

Is it possible that this is due to PHP? I am still running php version 5.3.29. I have tried to use version 5.4 and 5.5 but both versions crash the site when they are applied.

Any of those versions is supported by Joomla, however maybe the issue may comes from a third party extension that is not compatible with the newest PHP versions. Hard to know without checking in details the errors.

I just finished restoring the site on a different server. I then verified the status of the modules was published. I ran the update from 3.4.8 to 3.5.1. I have the exact same issue as before, all Modules show status as unpublished.
I can try to troubleshoot the PHP version issue by disabling some extensions and seeing if that makes a difference, but at this point I am basically stuck.

Switch to PHP 5.5 and enable error reporting from System > Global configuration > Server > Error reporting

Wanted to update Valentin on the status of this ticket. I opened a support ticket with Siteground. They were able to locate the problem. The issue was caused by the php.ini file in the application's document root. So they have renamed the file to php.ini-OLD and the Internal server error is no longer present.
Now for the second part of this. Is the PHP.ini file needed? Because I no longer have one.

Excellent! We're glad things are sorted for you now.
That particular php.ini file was used to override server settings and is not needed, since the site will use the default one for the server if others aren't present.
