Welcome to the forum. This is a good question.
The solution may be in a different area however. I don't know how much you know about Joomla and css, so if anything I say is not clear or you already tried it just let me know.
First thing to check is that you have the menu levels set to show. Look in the Module manager and find the menu module and on the parameter at the right side of the page make sure you have it set to show all the levels.
Second I would check the css and see what the z-index is on the menu module and the header. Make sure the menu is in "front" of the header. Here's a reference on the z-index property
